Separated... safe... and sanctified. If Jesus had prayed only that we would be distinct from the world, and be kept safe for another world, that wouldn't have been enough. We need to undergo a process that will make us even more distinct, and that will fit us for that new world. In a corrupt environment, if you want to keep something, you have to protect it.
